Update Data reports issues but doesn't sync from server

Description
What steps will reproduce the problem?
- File -> Update Data
- get "There are N objects in your local dataset which might be deleted on the server..." message
- click Check on the server
What is the expected result?
Conflicts to be generated in JOSM, or problems to disappear
What happens instead?
No Conflicts are generated, and when pressing Update Data again, I get the same message again
