The data set preparation phase which follows the download of of the data sets along a track takes miniutes and sometimes does not stop until I close the pop up reporting the progress. And when I do this it seems it does not cause problem as I can upload change after w/out problem a could notice.
Why does it take so much time?

I have the same problem, and I will try to clarify what happens.
After right-clicking on a GPX track under layers, and selecting "Download from OSM along this track", and clicking Ok in the dialog that appears (my settings: 500m, 5 sq km, track only), JOSM starts to download the map snippets. Everything works fine until after the last request. After it has been downloaded, JOSM gets stuck and the status dialog says "Preparing data set...". CPU usage goes up to 100%. This happens even if just one tile is downloaded.

Tried this again now, and the bug seems to be gone.
