Looks much like one of the plugins is outdated. Probably multipoly?

If I delete the "plugins" line in file "preferences", nothing changes.

The problem exists both with latest and stable version.

Could not reproduce. Sorry. If still there and if you want to investigate please reopen the report in case you have a more detailed description of the reason (i.e. which option or which plugin is the cause).
