I would use layer=1 for the buildings, presuming that they are actually above sea level.

The coastline looks wrong to me, it seems normal to see JOSM report an error here.

Yes, it looks like that the coastline does need some refinement.
As the coastline is at the average high tide level, I do not think it is that unusual that buildings are above water and the ocean. I wonder if we have a tag for that, e.g. a building built on some kind of construction above water.
The landuse warning is pretty the same as forest and residential or other stacked situations. I think we do not have a solution for this in OSM, yet.
