Testing a bit more I saw other strange selection problems of extuder moving more than one segment at once but after saving everything is back to normal.
Well I tried my test file and now it works without problem. This means I do not really know how to reproduce but there are some problems when using extruder intensively.
EDT: Just happened again with the same test file.

Do you remember - did you press X twice during tests (activating dual alignment mode) or hold ctrl/alt/shift?

Oh, sorry, completely forgot the new feature. My example is invalid.
What is the setting "ignore-shared-nodes" about ? Did not find any differences in behaviour.
Definitely found one different bug: #10286
