Description
Use the attached GPX file.
Download data around file with the following options: distance 500m, area 1 sq km
Then upload: JOSM wants to upload 756 modified way of this fresh data from the server.

There is no gpx needed. Just download data at two different places - with the second download the data from the first one is obviously marked as being changed.
Seen at Josm 2439.

@ Nakor: Extractors here can't open the 7zipped file.
In #3884 data gets surely lost because (I assume) data is downloaded anew over edited data, here in this ticket data is downloaded at not overlapping areas. Since during the second download the first downloaded data gets marked as changed, this ticket shows a sub-sum of #3884.

OK. So you are saying the root of the problem could be the same. Well that would mean two bugs fixed in one shot. Good news!
As for the 7z file: http://www.7-zip.org/download.html but according to previous comment you can reproduce the issue without the file.
