Have a way to upload based on completed object.
Once all nodes for a way/relation are uploaded, upload the way.
I've had a case where JOSM was uploading about 200,000 objects. Around 50,000 objects a user (possibly bot) went in a deleted all 50,000 objects (labelled reason, they were orphaned nodes) so when JOSM reached the way creation everything started failing as the required nodes were deleted.
If JOSM uploaded objects more completely then this wouldn't happen as the bot/user wouldn't see or notice the orphaned nodes.
