Hello,
I could use efficiently the Validator plugin on dupe nodes from Matt's tool, but some are not detected properly. This happens typically on superimposed ways (boundary + waterway, one way has probably been created with copy'n paste), but not all of them.
One example:

Version is: tested-3208
Validator: 20799
I have exported to GPX the two ways in case the duplicated nodes are fixed manually.

Can you please post id of non detected duplicate nodes? Validator detected and fixed 266 duplicated nodes in attached file and I can't find any other duplicates.

It looks like it is now solved with the Validator plugin 21177.
