Ah, now I see. The glacier style looks like a slection to you :-) Well, that is a color conflict of your system. I think for normal josm selections a yellow. I have them red.

I do not have any custom mappaint settings. And just tried to:

mv ~/.josm ~/.josm-old

And opening the multipolygon.osm testfile again with a fresh JOSM with the default configuration. And it looks exactly the same.
