    1 Definitely a Gnome problem. Now I have this problem too, Gnome 3.8 here on Debian.

     3But interestingly other Java applications don't have this issue. I tried jftp, jedit and jdownloader and not a single of them requires these strange offsets on drop-down menus and widgets.
