Download ways 106308402 and 16989851 and set filters:
*type:node -(child highway=motorway child highway=motorway_link)
*type:way
The node where the ways meet should not be hidden.

The node where the ways meet should not be hidden.

I followed your steps and the node where the ways meet was not hidden.

My filter settings:

filters.entries.0=version:1;text:type:node -(child highway=motorway child highway=motorway_link);mode:add;enable:true;hiding:true;inverted:false
filters.entries.1=version:1;text:type:way;mode:add;enable:true;hiding:true;inverted:false
